GateWizard Documentation¶
Welcome to GateWizard, a tool for membrane protein preparation and molecular dynamics analysis.
Overview¶
GateWizard is a Python-based GUI application designed to prepare protein membrane structures for molecular dynamics simulations. It integrates various computational tools to provide a unified interface for structure preparation, analysis, and plot customization.
Key Features¶
- Protein Structure Preparation: Clean PDB files, and add missing atoms.
- Propka Integration: Automatic pKa calculations with protonation state assignment
- Protein Capping: Add ACE/NME caps to protein termini for proper MD simulations
- Force Field Support: Compatible with Amber force fields (ff14SB, ff19SB, etc.)
- Membrane System Building: Automated membrane protein insertion and equilibration protocols
- Trajectory Analysis: RMSD, RMSF, distances, and radius of gyration calculations
- Energy Analysis: NAMD log file parsing and visualization
- Modern GUI: Built with CustomTkinter for an intuitive, cross-platform user experience
